I tried this, and it works on steam deck. For those who want to use an external controller like Dualsense for example, what I did is disable the steam input on dualsense. Same issue as you, Found the fix. I had to open yuzu in steam desktop, then open speaker on the desktop bottom right menu. click applications and Yuzu is muted by default. I unchecked mute and booted back into steam deck game OS. Audio works now.
