I think it was due to the risk involved. Vader was down, but he wasnt out. Backed into a corner like he was, he was only going to fight even harder to stay alive. While killing Vader would have been a great service to the galaxy, Obi-wan still had important things to live for, namely protecting (and hopefully training) Luke.
